Correct Agy Finalize Deferral Comment

We have fun finding on the trail, can you look into that?

1w ago·4m

I think the finding is half right. The comment it points at is wrong, but the warning it wants to quiet is accurate, so I'd fix the comment and keep the warning.

The finding (Low, confidence 0.40, manual_commit_hooks.go:3747): an Antigravity (agy) turn whose transcript hasn't been written to disk yet at Stop now shows "capture degraded". The finding says this happens on the normal path and looks like data loss, while the comment above it calls the state temporary and says a later Stop will fix it.

What I found:

  • The comment overpromises. It says "A later HandleTurnEnd in this turn finalizes with the flushed content." For agy that rarely happens. Agy sends one "turn finished" event per turn (Stop with fullyIdle=true; antigravity/lifecycle.go:136-156). PrepareTranscript waits at most 1s for the transcript to appear (antigravity/transcript.go). If agy writes it later than that, finalize gives up, nothing tries again, and the next turn start drops the checkpoint IDs (manual_commit_hooks.go:3286).
  • The warning is real, not a false alarm. When that race is lost, the turn's mid-turn checkpoints keep their provisional transcripts for good, and for agy those transcripts are empty or only hold earlier turns. That is exactly the silent problem ENT-3128 is about. Turning off the marker for agy would bring the bug back for that agent.
  • A retry, when it does come, clears the warning. recordCaptureDegraded runs before HandleTurnEnd in the turn-end flow (lifecycle.go:1215 and then :2924). So a Stop that finalizes successfully clears the warning, and one that fails sets it again.
  • The status wording is already accurate: "a checkpoint finalize did not complete". It doesn't claim anything was lost.
  • I didn't measure how often agy loses the race. The code only says agy writes the transcript "sometimes seconds later".

What I'd change (comment only, manual_commit_hooks.go:3736-3739, no behaviour change): rewrite it to say that agy writes its transcript after Stop, so finding it empty here isn't a read error. Keeping the checkpoint IDs lets another Stop in the same turn finish the job. Agy usually sends only one, though, so the checkpoints usually keep their provisional transcripts and the turn is reported as degraded.

Not included: making agy finalize reliably, for example by waiting longer for the transcript or retrying at the next condensation. That's a separate fix with hook-timeout tradeoffs, and I'd suggest a follow-up ticket for it.

Then: run mise run fmt && mise run lint, amend or add a commit, and resolve the finding with a message. Pushing and resolving the finding both write to the Trail, so I'd show you the exact text first.

Should I make the comment change?

yes, go ahead with the comment change

1w ago·46.9s

I've rewritten the comment at cmd/entire/cli/strategy/manual_commit_hooks.go:3736. Formatting changed nothing else and lint reports 0 issues. It's a comment-only change, so I haven't run the tests. The finding stays open until the fix is pushed and resolved.

It now reads:

Here's the text for the next steps.

Commit message (a new commit on top, not an amend, so the push doesn't need force):

Finding resolution message (for 01M63GHNNR80):

The degraded marker is intended: when agy's transcript lands after the Stop hook and no other Stop comes in that turn, the mid-turn checkpoints really do keep their provisional transcripts. That is the silent case ENT-3128 makes visible. A later Stop that finalizes clears the marker, because recordCaptureDegraded runs before HandleTurnEnd. The comment that called the state transient now matches this. Making agy finalize reliably is out of scope here.

Once you approve both, I'll commit, push with work publish, resolve the finding and check the findings list again.

yes, commit, publish and resolve the finding

1w ago·55.0s

I committed the comment fix, pushed it to Change cli/1728, and resolved the finding. The Change has no open findings now.

  • Commit: 0b1e0067c9 Describe the agy finalize deferral accurately, added on top of 0541367058, so no force push was needed.
  • Publish: pushed to the existing Change, https://entire.com/gh/entireio/-/trails/2685/changes/cli/1728. No new Trail was created.
  • Finding 01M63GHNNR80: resolved with the message you approved.

The runners may still review the new push and raise fresh findings, so it's worth checking the list once more after they finish.

One follow-up to decide on: making agy's finalize actually reliable (waiting longer for the transcript or retrying at the next condensation) is still unaddressed. Should I draft a Linear ticket for it?

what is agy's?

1w ago·7.8s

"agy" is the code's short name for Antigravity, Google's coding agent and one of the agents Entire integrates with. Its integration lives in cmd/entire/cli/agent/antigravity/. The "agy's" in my question was just the possessive: "agy's finalize" means finalizing Antigravity's checkpoints.

It mattered for this finding because Antigravity saves its transcript differently from other agents:

  • Most agents (Claude Code, Codex and others) write their transcript as they work. When the Stop hook fires at the end of a turn, Entire reads the full transcript and replaces the partial copies saved at mid-turn commits.
  • Antigravity writes its transcript only after the Stop hook fires, sometimes seconds later (transcript.go says so; I didn't measure it). Entire waits up to 1 second for it. If the file still isn't there, Entire has nothing to finalize with, so the mid-turn checkpoints keep their partial transcripts. Antigravity usually fires Stop only once per turn, so nothing tries again.

That is why the finding saw "capture degraded" show up for Antigravity turns, and why I kept the warning: in that case the transcripts really are incomplete. The follow-up I suggested would make Antigravity's transcript capture reliable, for example by waiting longer or retrying on the next commit, so those turns stop being degraded.

can we make it a follow up?

1w ago·20.8s

Yes, I'd make it a Linear ticket. I searched Linear and didn't find an existing one for this. Here's the draft, modelled on ENT-3128 (team Entire, project entire-cli, label Bug, priority Low, related to ENT-3128):

Title: cli: Antigravity mid-turn checkpoints keep provisional transcripts when the transcript lands after Stop

Description:

Antigravity (agy) writes its transcript only after the Stop hook fires, sometimes seconds later. At turn end, PrepareTranscript waits up to 1 second for the file and then creates an empty placeholder. When the transcript is still missing, finalizeAllTurnCheckpoints cannot replace the provisional transcripts of the turn's mid-turn checkpoints.

Agy normally sends one Stop per turn (fullyIdle=true), so nothing retries. The next turn start clears TurnCheckpointIDs, and those checkpoints keep empty or previous-turn transcripts for good. Since ENT-3128, entire status reports this as degraded capture, but the transcript is still missing from the checkpoints.

Expected: an agy turn with mid-turn commits ends with every checkpoint holding the turn's full transcript, even when agy flushes late.

Options to evaluate:

  • Finalize the previous turn's pending checkpoints at the next condensation or turn start, once the file has been flushed, instead of dropping the IDs.
  • Wait longer in PrepareTranscript, within the Stop hook timeout. This is simpler, but it delays every agy Stop and still loses the race on a slow flush.

Not measured yet: how often agy loses the race in real sessions.

Code: cmd/entire/cli/strategy/manual_commit_hooks.go (finalizeAllTurnCheckpoints, turn start clearing TurnCheckpointIDs), cmd/entire/cli/agent/antigravity/transcript.go (PrepareTranscript).

Found while reviewing Trail https://entire.com/gh/entireio/-/trails/2685

Should I create it with this text, unassigned and in Backlog? If you'd rather start the work now, I can open it as a new thread on this Trail with work new cli "<title>" --trail 2685 instead.

first check if we already have a ticket or a gh issue for this?

1w ago·2m

There's no existing ticket or GitHub issue for this, so the draft above would be new.

Where I looked:

  • Linear, including archived issues, for "antigravity", "agy" and "late transcript". Only unrelated hits came up: Antigravity docs and dispatch tasks in DevRel, plus general transcript and token tickets (ENT-3241, ENT-3407, ENT-222).
  • GitHub issues in entireio/cli, open and closed, for "antigravity", "agy transcript", "antigravity checkpoint", "late transcript", "transcript after stop" and "provisional transcript". The closest matches:
    • #1612, "Support Antigravity cli", is the request to support Antigravity at all. Its comments don't mention transcript timing.
    • #2148, "finalizeAllTurnCheckpoints has no total deadline", is closed. It's the deadline case that ENT-3128 built on, not the late-write race.
  • Slack, Linear and GitHub through librarian, using a description of the problem. It found older work on the same mechanism for other agents: PR #873 (Codex keeps writing its transcript after a commit), PR #325 (where deferred finalization came from) and ENT-222. None of it covers Antigravity writing its transcript after Stop.

Should I create the Linear ticket with the draft text, in Entire / entire-cli, Bug, Low, Backlog, unassigned and related to ENT-3128?

I created the follow-up as ENT-3684: https://linear.app/entirehq/issue/ENT-3684/cli-antigravity-mid-turn-checkpoints-keep-provisional-transcripts-when

It uses the draft text you approved, with "Antigravity" written out everywhere instead of "agy". It's in Entire / entire-cli, labelled Bug, priority Low, in Backlog and unassigned. It's marked related to ENT-3128 and links back to Trail https://entire.com/gh/entireio/-/trails/2685.

Linear suggested muskan/ent-3684-cli-antigravity-mid-turn-checkpoints-keep-provisional as the branch name, if you pick it up later.

add the ticket link to the trail

1w ago·39.6s

The Trail is https://entire.com/gh/entireio/-/trails/2685, and its Change is https://entire.com/gh/entireio/-/trails/2685/changes/cli/1728.

I haven't added the ticket link yet. Changing a Trail's description needs your OK on the exact text, so here it is.

Target: gh/entireio/cli, Trail #2685 (01M63GG8XK6P18066MFMZ9AJH9), Change cli/1728 on muskan/ent-3128-report-silent-finalize-failures.

Proposed description: the four existing paragraphs stay word for word, with one paragraph added at the end:

Linear: ENT-3128 https://linear.app/entirehq/issue/ENT-3128/cli-turn-end-finalize-failures-other-than-the-deadline-leave

Turn-end finalize recorded capture degradation only when the deadline or a cancellation cut it short. Every other failure before the writes only logged a warning, and some also dropped TurnCheckpointIDs, so the turn's checkpoints kept their provisional transcripts while entire status showed nothing.

Each early exit now sets CaptureDegradedAt and keeps TurnCheckpointIDs, so entire status reports degraded capture and a repeated Stop in the same turn retries. Turn start remains the only place that drops the IDs.

Not included: a single checkpoint write failing inside the write loop, and a non-scanner redaction failure that drops the transcript. Both still count as errors without the degraded flag.

(new) Follow-up: ENT-3684 https://linear.app/entirehq/issue/ENT-3684/cli-antigravity-mid-turn-checkpoints-keep-provisional-transcripts-when tracks Antigravity, which writes its transcript after the Stop hook and usually sends only one Stop per turn. When that write is late, the turn's checkpoints keep their provisional transcripts and this change reports the turn as degraded capture.

The Trail only returns its description as plain text, so I can't see whether the identifiers were formatted as code before. I've put backticks around them, which may change how they look slightly. The draft passes the Trail editor's formatting check (5 paragraphs).

Should I apply it?

The ENT-3684 follow-up link is now in the Trail description: https://entire.com/gh/entireio/-/trails/2685

I read the Trail back after the update. All 5 paragraphs are there, and the first four are unchanged. Nothing else changed: same Trail and Change, no code, branch or findings touched, and no new Trail.

ENT-3684 already mentions the Trail in its description. If you also want it in the ticket's Links section in Linear, I can add it there.

1w ago·2.9s

you did not fix the finding?

1w ago·59.7s

I did fix the first finding: 01M63GHNNR80 (Low, the Antigravity comment) is resolved. When I pushed the comment fix, the runners reviewed the branch again and raised a new one, 01M63HAAY026, which is why it looks unfixed. I should have rechecked the findings list after the runners finished; I only checked straight after resolving.

The new finding (Medium, confidence 0.50, manual_commit_hooks.go:3908): if one checkpoint's write fails inside the write loop (finalizeTurnCheckpointWrites), finalize only counts the error. It then clears all TurnCheckpointIDs and doesn't set CaptureDegradedAt. That checkpoint keeps its provisional transcript, nothing retries it, and entire status shows nothing.

My assessment: it's real, and ENT-3128 asks for it. The Trail lists this case under "Not included", but the ticket says "Record capture degradation whenever finalize leaves checkpoints provisional". A failed write leaves a checkpoint provisional, so this falls inside the ticket. I couldn't find a recorded reason for excluding it; the original checkpoint has no summary.

Proposed change (manual_commit_hooks.go, finalize write loop and its caller):

  • Remember failures. finalizeTurnCheckpointWrites returns the IDs whose write failed, instead of only counting them.
  • Report and retry. When any write failed, finalize keeps only those failed IDs (plus any unwritten ones if the deadline also cut it short) and calls markFinalizeIncomplete. A repeated Stop then retries just the failed ones, matching how the early exits now behave.
  • Tradeoff. A permanent failure, such as an invalid ID, will fail again on every Stop in that turn until turn start clears it. That costs one failed write per Stop, and the turn stays marked degraded, which is accurate.
  • Simpler alternative: only call markFinalizeIncomplete and still clear the IDs. That reports the failure but never retries it. I recommend the version above, which reports and retries.

Test first: add a case to manual_commit_finalize_failure_test.go. A turn has several checkpoints and one write fails. After finalize, the turn is marked degraded and only the failed ID is kept. After repair, a repeated Stop finalizes it.

Then: update the Trail's "Not included" paragraph. It would keep only the redaction case, which is still not reported. Run mise run check, commit, push, resolve the finding, and this time wait for the runners to finish before checking findings again. I'll show you the commit message, the Trail text and the resolve message before any of them go out.

Should I go ahead with the version that reports and retries?

yupp

1w ago·1h 5m

No lesson is violated. Two of them are directly covered: each planted failure goes through the intended branch (the test log shows "failed to update checkpoint" and "invalid checkpoint ID"), and the test runs the retry itself, not just the kept state.

Here's what I'd send. I haven't committed anything yet.

1. Commit message:

2. Trail description: only the "Not included" paragraph changes. The other four paragraphs, including the ENT-3684 follow-up, stay as they are.

Not included: a non-scanner redaction failure that drops the transcript still counts as an error without the degraded flag.

I'd also add one sentence to the end of the "Each early exit..." paragraph:

A checkpoint whose own write fails is reported the same way, and only the failed checkpoints are kept for the retry.

3. Resolve message for 01M63HAAY026:

Fixed: finalizeTurnCheckpointWrites now returns the IDs whose write failed. Finalize keeps them, together with any the deadline cut off, and calls markFinalizeIncomplete, so entire status reports degraded capture and a repeated Stop retries only those checkpoints. Covered by TestFinalizeAllTurnCheckpoints_WriteFailureIsDegradation, including the retry.

After you approve, I'll commit, publish (a plain push to Change cli/1728, same plan as before), update the description, resolve the finding, and then wait until the runners have reviewed the new push before reporting that the findings are clear.

Yup, commit and push the changes.

1w ago·1m

I've committed and pushed the fix, and resolved the finding that was open. The runners haven't finished reviewing the new push yet, so I can't say the findings list is clear.

  • Commit: e4c33b8e94 Report and retry checkpoints whose finalize write fails, pushed to Change cli/1728 as a plain push (no force), after lint with 0 issues.
  • Finding 01M63HAAY026: resolved with the message you approved.
  • Trail description: updated and read back with 5 paragraphs, matching the draft. https://entire.com/gh/entireio/-/trails/2685

What the fix does: when a checkpoint's write fails at turn end, the turn is now marked "capture degraded" in entire status and only that checkpoint is kept, so a repeated Stop in the same turn retries it. Before, it was dropped without any warning.

Tests: mise run check passed (format, lint, unit, integration and the canary). The new test fails a write in the middle of a turn, then runs the retry and checks every checkpoint ends up finalized.

Two existing tests changed because they asserted the old behavior:

  • I deleted TestFinalizeAllTurnCheckpoints_WriteErrorIsNotDegradation, since the new test covers the same invalid-ID case with the opposite expectation.
  • I updated two assertions in TestHandleTurnEnd_PartialFailure: the checkpoint that fails to write is now kept, and the turn is marked degraded.

Two behaviors to know about:

  • One failed fetch fails the rest of the run. After one checkpoint fails to fetch, the store skips every later fetch in that run, so those checkpoints fail too. They're kept as well, and a repeated Stop starts a fresh run.
  • Malformed IDs are reported, not retried. An ID that isn't a valid checkpoint ID still marks the turn degraded but isn't kept, because no retry could ever write it.

A background watch on the Trail is running for up to 10 minutes. When it ends I'll list the findings again and fix anything new.
